I would suggest staying in Tokyo (both Shinjuku and Asakusa are great options, although I would need to pick one, I'd go for Shinjuku).

I know it sounds like a lot but honestly it's really easy and once you're there you will figure out how nice it is to take the subways and navigate in Tokyo.

Make your way from Narita to your hotel. Will take an hour or so but it's not a hassle. It's very easy!
Then, whether your hotel is in Asakusa or Shinjuku, take the subway to the other districts.

I visited/lived in Tokyo, tried really hard to ensure this itinerary is perfect for a first timer. Made it as seamless, effortless and cost effective for someone who's not been to Japan before.
